This is about the Zero vs. Sigma cutscene. I've found out what was "lost" in the U.S. version:
When Zero breaks Sigma's arm off, in the US version it cuts to Zero laughing, and then falling under the "W" spell. Somehow, Sigma gained damages facially that were not even there before.
In the Japanese version...
* Sigma falls, holding his arm, he looks up, in fear as Zero walks towards him. The camera turns to the ceiling as it angels down and then we see a shadow of Zero attacking Sigma, and then kicking him over. Zero then headlocks Sigma, and tries to pull his head off, harming Sigma in this instance. THEN the laughing comes in, Zero suddenly has to deal with his pain, and he lets go. *
Don't believe me? Check Rockman: Perfect Memories and look at the X-series videos. X4: Zero vs Sigma (Japanese)

I've had the US version of MMX4 for Playstation since 1997. And I don't remember that part being cut out of my version. I have the Japanese version of the scenes on my computer and it has everything I remember seeing in my US version

Maybe I was mistaken, but there's just a sense of brutality in the Japanese version that just isn't there with the US version.

'cause evil Zero was supposed to be like a killer. They had to give him a wussy actor just to make it sound like he didn't mean it.

Is it the Megaman X Collection that you meant would have it cut? because that's what it sounds like it will be

It's realy cool, but the voices do suck, and it looks kinda childish.

Maybe I was mistaken, but there's just a sense of brutality in the Japanese version that just isn't there with the US version. Probably where. The jappenese movie is exact same as the english one in Collection, but i don't know about the original US X4. I've never played it.
