Wily IS the evil. Nothing would have come about without Wily's intervention. Without Wily, Sigma and Weil are inexistent. Thus making Wily the MOST evil, for he brings forth all of the future evils.
Come ON, it's not that hard to realize this and just ACCEPT it. -.- It's becoming really annoying just repeating the same information over and over again to you, Msia. -.-

Sorry, but no. Wily is the root, but that doesn't meant that he is the most evil. His actions have been planned to affect the course of history in his own time, but there is no outright evidence that he desired the future to be exactly the same.
He brought the evils in the forth series such as X, Z and forth, but he was never the engineer of those series of events. It's a series of sequential events that required the willingness, whether the third party knows it or not, of those third party persons.
In this sense, the entire jumbling up of the historical evil cannot be easily attributed to one person. Since Sigma and the Dr Weil have taken part, they should be considered for their share of the evil too. A root is a root, but the series of results being how terrible they are will define how bad the person is.
Wily never wiped out the world, Sigma did once but humanity could be built again, Weil did it too via Elf Wars, but the carnage was so horrible and much worse than those of Sigma and Wily taht humanity couldn't even rebuild itself until the demise of Ragnarok. Hence why I choose that Dr Weil is the most evil. He even planned the whole of the world to suffer, but Wily didn't. He IS still the root of all the problems, but it's a matter of other people's responsibility in the coming times.

FW is right, It matters what the villian intentionally did which describes how evil he is. And Dr.Wily only intentionally did some crap that didn't affect the world nearly as much as what Sigma or Dr.Weil did to it. So Dr. Wily is just some pathetic guy who wants power.

I think Sigma is the most evil of all, why? Because he wants world domination coupled with a mass genocide. Wily only wanted the world under his control. Weil wanted revenge on both humans and reploids but he didn't want anentire extermination and he also didn't want to take over the world. So Sigma is eviler with a mass genocide of (presumably of atleast 6 billion people, but no true numbers of how many people there are in MMX/Z are given... So I'll just say roughly earth's current population, and since it is the future that number could be way too small or even too big, but there's no way to know for sure.)
As far as the virus goes, I do think Wily created it... But solely for the purpose of killing megaman so that he could rule the world. The events which unfold in Megaman X's time are not because Wily had known what would happen. Wily couldn't have known that reploids would be mass produced and they'd all be susceptible to the virus.
As far as Wily being alive, I don't think that's possible. I do think that he may have encoded his thoughs and memories to reside within the virus so that he could watch over Zero even after his death. (Hence explaining how Zero's "father" tells sigma to restore zero to his true self.)
As far as the suffering circuit theory goes, That sounds stupid and entirely implausible. Because If it were the case then every maverick with a suffering circuit would become like Sigma eventually... And plus it still features a "manical program" that sounds just like the Zero virus. Which just shows that Wily did infact create the basis of the virus, not Dr. Light as the theory states. (Even with the suffering circuit by Dr. Light, Wily was still the virus' unintentional creator. )

How about both Dr Light adn Dr Wily unintentionally created teh Virus? It moved on by itself, pretty much independent of the directory of both doctors. And true, Sigma has the most evil intentions around. Dr Weil is just misguided whereas Wily wanted to rule but no more destructions worse than Sigma's.

Eh ... no. Follow viruszero's post. Quite a legitimate answer. Wily is hte plain old rule-the-world scientist but never sought real destruction. Sigma totally yes. Dr Weil's actions were misguided for self-importance. Also for thinking on the human side radically.

My ideas on the 'villains' of the RM series.
Dr. Wily was about taking over the world with his robots and enslaving people. This did not entail destroying it.
Sigma was deemed a maverick (we don't know if he really IS a maverick) because of his views of reploid independance. Destruction was 'necessary' for his goal, though. A world where populated by only reploids, where he could tell the reploids to do his will, and they would obey willingly.
Copy X was just misguided, and overlooked the kind and caring aspects because they were too "leniant" as he sought peace and prosperity for the world.
Elpizo just got greedy, but was otherwise perfectly normal.
Dr. Weil was, probably back then, fighting for a similar reason as Sigma, but he desired world control. He already had Neo Arcadia in his grip, and some people didn't like how he was ruling, hence the Neo Arcadian refugees in Z4.
Serpent? Victim of greed and corruption.

Copy X was also rather misguided with his "retire all reploids" plans... (Considering the fact he is a reploid himself and thusly would eventually have to kill himself.) But he was still fairly evil. (Though not as evil as Sigma... simply because he wanted extermination only.)

The people of Neo-Arcadia thought they had the real X, that is until he started killing all reploids...
But if they had the real X... It's hard to say what would happen. Would they even trust him to "rule" or even be in a position of power after them having been under the control of the copy?

But from MY Perspective, i believe that the greatest evil is not really Canon.
It would be Ignis.
Here's my reasoning.
Ignis is the result of Kuro/Toy's negative emotions manifested. Considering that Kuro has been through hell and back 5 times, And has existed for centuries as Toy, that adds up to a lot of bad karma.
Intelligent bad karma.
With access to infinite energy from creation, Ignis could kill off planets with a wink of his eyes if he wanted it. and since Ignis is trapped within Toy...
What if the mental seal breaks? Toy destroys everything. Toy becomes the evil one.
